I think that Southwest is the only airline I know of that will not allow you to carry on a small animal. The rates vary by airline, I know that United, Northwest and American all charge at least $85 EACH WAY to carry-on and the pet usually also counts as your carry-on luggage also.
Just keep in mind that most airlines demand that they be left in the carrier under your seat for the entire flight.....
