Maybe you could put her in the crate, and leave him out. Or crate them both. it might upset him that he is in and she is out.

I anticipated this issue with my two and have made them sleep in crates right from the beginning. When Ollie was in heat I was sure glad I had started that practice. it seemed like night time was the only time that everyone was quiet.
