I think it just depends on your own preference...

I was happy to sit by the window so that I wouldn't disturb many other people. I don't think it matters which part of the plane.

When I flew with my friend we asked for aisle and window hoping that the center seat would be empty, that way we could put his carrier under the middle seat.
