It could be kennel cough. I don't think the vet would have given a bordatello vaccine to a 9 week old, but you never know. If so, the injection may have caused him to come down with the symptoms, but usually this is within a day or two of receiving the injection. Did he just get the parvo 5 way vaccine, or did he get another one or something in his nose? It's possible that he was exposed to kennel cough somewhere else.

It could be coccidiosis (parasite) which symptoms are diarrhea, cough, runny nose, runny eyes - if no diarrhea, then you can rule this one out.

It also could be round worms like your vet mentioned travelling up the windpipe. Roundworms live in the canine intestine. The dog can become infected by licking or eating soil contaminated with eggs. The eggs are swallowed and hatch in the intestine; the larval worms travel to the lungs in the bloodstream, crawl up the windpipe, and are swallowed to return to the intestine and mature into adults. As they migrate up the windpipe, the larva can cause bouts of coughing.
