When Otis gets a flea bite or scratches a little too hard, the skin turns red, and then patchy brown. But after a bath, the dead skin comes off and there's soft new skiin where the scar used to be. Just give it another week and keep an eye on it. It might be just part of the healing process.

I just looked at the roof of Otis's mouth, and it's all one color. I don't know about any brown patches, but like you said, it could be part of her pigmentation.
