Question Treating each dog differently?

My 2 dogs are the same age and my female has never had an accident in 3 months! My boy on the other hand is a different story! He goes outside, in the kitchen, dinning room, living room... shall I go on. He is very smart and knows lots of tricks but can't figure out good potty/bad potty. I've tried treats but I can't get him trained he is now 8 mth old and I'm going crazy. My husband said we have to go back to crate training but my girl hates the gate closed and we tried to train her on the crate when we got her (@6mths) but she loves to bark and after 3 weeks of barking we gave up that battle. Is it ok to have one dog in a crate and one dog not? they are both in a bathroom with a baby gate all night with paper and she hits it every time he likes to go in the middle of the floor or behind the toliet. Is it ok to treat one dog differently?
