It might be something that they grow out of. When we first got my dog he would cry nonstop when he was in the crate. I remember one time we went somewhere and had him in the crate. It was summertime so the windows were open. When we got back my neighbor said the whole time alls he did was bark, and jokingly yelled at us to close the windows or take him with next time. He's fine now, he stopped doing it pretty quick.

Do you come to her attention as soon as she starts barking? If she knows that you will come then she's going to keep doing it. ALso, maybe when you have to leave her side give her a toy or a bone to chew on, something to take her mind off of it.
