I just had a quick thoughts. What is you put a xpen inside around the doggie door like someone else suggested and also put one on the out outside of the doggie door. That way she only can go potty in the desinated area and you aren't feeling like you are confining her.
You really shouldn't be worried about keeping her in an xpen. Puppies should be confined for the first 6-8 months to not get into trouble and they actually prefer closer quarters that larger ones.
