Angry Pooping in tiny crate!!!

Hello, I have a 15 month old yorkie boy, Mojo. His potty training was taking a turn for the worst, so I began crate training about a weak ago. The first couple of days were going great, but after reading many of the YT threads I realized my crate was too big. I put several shoe boxes in the back and cut the size in half. After about a day he went poop in the crate when I put him in for only 20 minutes! The next day he did the same thing after only about 30 minutes in the crate. I made the crate space even smaller to where he barely has room to stand and lay, but today he pooped in the crate AGAIN after being in for only about 20 minutes!

I am at a loss and don't understand what's going on. The crate space can't get any smaller without seriously cramping him. Furthermore, the three times he's pooped in the crate, he was only in a very short time, so it doesn't seem to be an issue with him not being able to hold it long enough. Is this some type of rebellion? Or perhaps a behavioral problem (b/c I thought dog's don't want to poop where they sleep??)

Help!!!
