I pup was separated from his mom to early and he separation anxiety so bad that just being in the bathroom with me was not enough and he would get in the shower with me. He eventually got better but he follows me around everywhere. What your describing is pretty normal and not necessarily separation anxiety. With all of mine even in the crate at night there was crying and it took a week or two for them to get into the system. I don’t want to come off as mean or anything but when you get a puppy or dog it should be yours forever even if it means orking through hard stuff. 3 days is not a long time for him to get used to everything and this really sounds like normal new puppy stuff.
