Try feeding him earlier. Or walking him. (Loki cannot hold it for a walk - even if he's just gone in the yard he will squat on way and something will come out. We never walk without multiple poop bags!) Or, just set an alarm for 1am and let him out then. Some combination of that should eliminate the pooping in the crate. Eventually he will either begin to tell you he needs to go by crying (Loki would bang on his crate) or he will just hold it. It could be until he is 6 months old (or older) before it gets better. Also, could his crate be too big?
