Keep them together when you leave so they can entertain each other. It s good for them to have their own space and separate bonding time but dogs are communal animals and keeping them separate for so long could be traumatic. It will not affect their ability to be trained. Having two pups at once can be both maddening and rewarding because they can be twice the trouble but at least you will sleep through the night and you won't have to deal with the separation issues that occur when they leave the litter.
