I would keep her in the place you have the pen now, and let her get used to it. I like my dogs in my bed, but we didn't let them sleep w/ us until they were pretty potty trained.
Does she have a stuffed Momma dog toy....a toy that was the size of her Momma? That can help a bit. I'd also get a white noise machine.
Hang in there...this can be a painful stage when they cry like that!
