I just manually draw over the eyes with the paintbrush tool, and I also use a little touch of white to put a realistic "twinkle" in the eye. It works well on my yorkies, but it looks a little weird when I do my boxers eyes, but still looks better than the glowing eyes.
See the pic I attached. I created those eyes, her actual eyes were growing green.
