What finally worked for us was when I took a small piece of cheese and put the pill in the center of it then mold it into a ball around the pill. When I first started doing this, I gave Gracie a piece of cheese molded into a ball without the pill, kinda like a treat. Then I would give her another "treat" and this time it had the pill in it.

I tried opening her mouth and doing as you described and she would make herself throw the pill back up. She was horrible at taking pills, untill I tried the cheese aproach, it worked perfect for us!! Give it time and try diffrent approaches and sooner or later you will find the one that works for you, just like I did!!
They do make a treat that you can disguise a pill in called Pill Pockets. The only place I have seen them is in the Care-a-lot Pet's catalogue. For 35 treats for a small dog it is $5.99. I have never tried them so I can't say if they work or not!!!
Good luck to you and I hope that your puppy is doing ok!
