Courtney, I never really thought about it until my breeder said this when I got Sophie, "This puppy may have a hard time adjusting at first. It's kind of like a 2 or 3 year old being kidnapped from home."
It's heartbreaking to think about it that way, but it did kind of make sense. Mine cried off and on all night long the first night. Each night she slept better and better. I also put a teddy bear in one of my t-shirts in her bed. That way she was with my scent and maybe didn't feel so lonely.
As for pad training, I have pads in every room. The main one she uses though is in my bathroom. I put one on each side of my toilet. Every time I go, I take her with me and she goes. I also keep a few Cheerios outside the bathroom door for a reward.
You're doing great and I reiterate what we all think, Miley is precious.
