She is probably having residual anxiety from the storms if it is happening at the same time as the storm did. You might try a thundershirt or some sort of calming spray (they have these, but not sure where). If it continues, I would speak to my vet about some sort of anti anxiety med.

Also, just because you don't see anything or hear anything doesn't mean there isn't something making noise (maybe a mouse in a wall or some critter in the yard...dogs have a very keen sense of hearing - especially at night). I tend to think it is the anxiety with this case though because it is happening at the same time every night.
