Nothing wrong with being overly protective! Yoda is spoiled in every way imaginable, of course. We really don't smell 'dog' on him at all, except maybe if he plays all day with other dogs. He smells good to us, except for an occasional bout of bad breath, but I have that problem at times too. :P

It's smart for Yorkies to avoid small children, they like to swing their hands and GRAB any pets. Yoda knows better and always avoided his cousins until they get older (3 or older seemed to be good to him) and learned that Yoda was gentle and learned how to interact with Yoda. Now Yoda loves to play with his cousins, they're best of friends!

I don't know about being afraid of the dark, though. You could take her out on a leash at nighttime and let her know its okay out there, at least when Mom is around!
