I think it may have to do with the new dog and you should work with him more to give extra attention. My friend had a baby (human) and the dog (shihtzu) seemed fine with her. As time went by he started peeing (more--he always did a little) in the house and nipped at the baby. When the nips became more aggressive they got rid of the dog. Just saying it takes time for the first dog to realize the new one is staying.

Is your bathroom small? Maybe it's just a smaller area so he felt safe there. Can he leave your room to go to a "safe" place. My girl sleeps in her cage and otherwise only goes there if she is nervous or scared. That's why I'm thinking yours went by the toilet. It may have felt safe.
