I'd go ahead and take her to the vet to get her ears checked out before she goes in for her shots. You don't want an ear infection to progress if that's what your pup has. When I first got Toki, she had pretty funky smelling ears. I ended up taking her to the vet who took a swab from her ear...the wax that came out was dark reddish-brown...turns out she had ear mites which are pretty easy to treat.
