What you described sounds perfectly normal. Puppies should change color.
A Yorkie that stays black and deep rust is not usual. My Rubin stayed black and deep reddish tan, his hair grow very slowly and never gets very long. Rubin is what breeders call a Red legged Yorkie, it refers to his coat color and type.
