With my first boy (piddle pad trained...high rise apartment and nasty winter), I used the crate system for three weeks then swithed to the xpen system. He was 95% potty trained in three weeks flat. I'm currently using the crate system to piddle pad train my second boy and I have to say, he's 80% potty trained--with full access to the living room--at 8 weeks old.
Have you tried waking up every two to three hours and taking him to the pads? He might have a small bladder. My first boy had a small bladder, which is why I switched to the xpen system.
I don't know if it's my system that worked/works or if I got lucky, but my boys have never relieved themselves in their crates. It can be both.
