Hmmm...I'm not sure whether or not tomatoes are bad for the dogs, but I would stay away from ketchup simply because of the amount of sugar and salt that they are made with.
If your little guy's urine is so acidic that's it's killing everything in sight, it might not be a bad idea to have him checked by a vet to make sure he's getting enough fluid to dilute the urine and that he isn't developing a condition that could lead to other problems such as bladder stones.
