I would get a second opinion, but also, he may be digging his face into the carpet to scratch his face because he itches, not because the carpet isn't bothering him. (dogs don't know better) In the mean time, I would keep him off the carpet, even when in his crate and see if you notice any difference.
Did you take him to the vet right away after you got him from his breeder?
