Can you go back to crate-training just until he gets out of the habit - just to stop it in its tracks? Or, block off his access to the LR. His doing this says to me that he is not able to hold it all night. How about also moving his evening meal and/or evening treats to a much earlier time so that he won't digest it and pass it in the wee hours?
