Coccidia though a pain and can be serious if not taken care of is common. It lays dormant in the dam and when shed transferred to the pups. It can also be obtained from bird droppings and rabbit droppings.
Glad the pups are doing better...You may want to adminster a probiotic such as Forte Flora or Benebac...for good bacteria.
