This is probably off the wall, but it almost sounded to me like she might have a vision problem. Do a little vision test, like throw a small bit that she might like, to see if she can see it. Of course, with their noses they could sniff it out. Just a thought that occured to me with her waking up and suddenly being frightened of you.
