That's a new one to me. Maybe someone else has had experience with this, but it doesn't make sense to give a 3rd shot to prevent discomfort from the first two. If that was their worry, they could give an oral NSAID.

For future reference, it isn't recommended that yorkies get the rabies shot the same time as their other immunizations. It can be overwhelming to their immune system.
