Aww they're both so sweet, how lucky to get two new babies so close together!

Maybe you could try getting an x-pen for the smaller baby and use it at least until he's potty trained and used to Charlie, that way you're keeping all the mess in the same area while keeping him safe but still able to see his older brother. Just make sure you put a potty pad, separate food/water and something for comfort (a toy that smells like you or a blankie/bed) in there so he doesn't get lonely. I would worry that being in the bedroom alone might be too lonely for the little one and could cause separation issues if he knows his big brother is roaming free. As for the crate, I would worry he might potty in it and that could start bad habits.

I think that would be my approach to keeping them both happy/healthy, hope that helps.
