I have read through your other posts to try to get a better idea of what is going on with your three. It sounds like the way that you are addressing her behavior is by putting her into a crate as punishment. You are then allowing the other 2 near the crate and you have found them on top of the crate. To me this does not sound like the appropriate way to address this behavior. What I do know is that when a dog wants to dominate they will try to get to the highest point (to of the crate). I am by no means a professional but it does sound like things are getting progressively worse. Maybe it really is time to rehome the aggressor of the pack.
