Sounds like they may need more water - protein does require more water to process and since you're switching to a bit more protein, this could be why. Do you have water available at all times or do you limit it?

Or, their bodies could still be adjusting - poops are usually smaller and harder w/ grain free diets - but not really like rabbit turds. Do they seem like they're straining too much?
