I agree with you, and I wasn't clear what she was actually trying to mark. Sometimes it almost seemed like she was using the click to say "sit." instead of "Yes". The problem with that is the next time she uses the click, the dog will just think she wants it to sit. You don't always have to reward the mark, but you should always mark the behavior, you want.
