By whining she is telling you she needs to go...she just hasn't learned where is appropriate yet or because walking stimulates their bowels to move...she has to go before she gets to the door.
Dogs are usually very routine...if you feed her later in the evening...you'll delay that 3 am potty break and she won't need to go until later.
