They do do that. Right now he's drinking milk and his poos aren't that stinky....wait until he starts eating food.
I know I had to hand raise my last litter, and I didn't realize how much mom's keept the whelping area and puppies clean. I didn't lose my mom but had to keep her away from her pups because she was on heavy antibiotics. After she recupperated I put her in with the pups and she took over the cleaning.
If he does get a bit stinky and messy, just take a baby wipe to him, until you can bathe him after his first shot.
