Depends if you want to kill germs or clean your floors? Nothing is better than bleach for killing germs. Bleach is safer than most people think, and the only residue left behind is tiny amount of salt. For killing germs, a solution of bleach mixed with water is perfectly safe, just don't add additives such as dishwashing detergent, because many contain ammonia, and mixing bleach and ammonia can cause deadly fumes. You don't want your dog walking in the bleach solution, and the floor should be dry before he's allowed back in the room. If you just want to clean your floors, vinegar and water is considered "green" and the vinegar is an acid so it cuts through oil, most dirt has some component of oil. You should be diligent about germs on kitchen counters, but I wouldn't worry about the floor. Most dogs can handle germs much better than humans; look how many eat their own poop! To kill germs with vinegar you pretty much have to use straight vinegar, not mixed with water, and that would kill 80 percent of the germs.
