It's good that your vet realised he was not able to do a normal neuter on your little guy. I guess you could seek out another vet and see what they have to say about neutering him.
About marking, have you tried a belly band for him? Sometimes once a male starts to mark, nuetering will not correct this problem, so you might want to give them a try just in case! Good luck with you little guy!
