Default Unsuccessful Neuter

We took Pilot in for the neuter and microchip today, but the vet was unable to neuter him. The vet said that usually he's able to do it in 5 minutes, but spent 30 min trying with Pilot. He also stated that this is the first time he's not been able to neuter a dog.

Pilot is 7 months and 2lbs and 10 oz (though I swear he looks well over 3lbs!). He suggested we wait another 6 months until he gets bigger (if he does!) Has anyone ever run into this? I'm concerned that he maybe marking now, but the problem is he does it behind my back so I cant tell if it is actually marking (hes pees a little spot here and there, especially on rugs). Any suggestions or comments would be appreciated! O, he is doing well
