Even if we assume that the puppy you get will be the most perfect pup and never have any health problems, by purchasing from a pet store you are allowing puppy mills to exist. Do you really want to continue to perpetuate that? The best thing we can all do to shut down puppy mills is to simply, not buy our puppies from pet stores.
That being said.... I do feel sorry for the puppies at the pet stores too but if we don't stop buying from them, puppy mills will never be shut down!
And on a personal note, my sister got a yorkie a few months before I got my Zoe. She got Scruffy from a pet store. He passed away this last Oct at 2. He was full of cancer tumors.
