You don't let her go free. When she is out of the pen she should be watched with both eyes on her, if she displays any circling type of behavior or sniffing around that could indicate she wants to go place her on a pad. Puppies can find the pad in a pen because it's just a step or so away from them at any time, but in a big room they aren't going to seek out a pad, and if your room is carpet, they think the whole thing is a pad. You will need to clean up all the mistakes with an enzyme cleaner that gets rid of the protein in urine, otherwise she will continue to seek out those same spots and urinate there. When removing her from the crate, place her directly on a pad, and praise her for going pee on the pad.
