I hesitate to say, but could these actually be some type of seizure? The not waking up easily is a red flag to me. I would encourage you to discuss this with your vet and see if there is anything that can be tested for. I hope I'm wrong, but I feel I needed to point this possibility out.

Keep us informed about what's going on and please post pictures of your "kids" when you can.
I dont think there seizures and both rescues do it. Sam was at the shelter so I dont have history on him but Daisy was a breeder and spent 6 years in a cage. Everything Im reading says dogs dont dwell on the past but it does seem that these are bad dreams. Once I wake them up they act fine. Im going to ask the vet next week when Daisy gets spayed but I was just curious if anyone else has experienced this. It makes me sad to think their having nightmares.
