Well, I'm certainly not an expert, but I will offer you my experience. My baby had coccidia and giardia. It showed up about 3 or 4 days after we brought him home. After he went on the meds it cleared up right away. (He was taking Albon) Then about 1 week or a week and 1/2 the yucky poo came back. I was still treating him for the problem. Yogi would have inconsistent bowels- some solid, some soft, some runny etc. My vet would check up every day and didn't seem too worried, although they gave me some RX wet food made by Purina for digestive correction. They also gave me Tylen powder that I mixed with the wet food. He still had the fluctuation in bowels a few days after the wet food, but eventually went on to get better.
Does your vet keep in close contact with you? If not, you probably should just give them a call to keep them informed and maybe they will want to switch up some medication or just keep him going as prescribed. The only thing I worry about is a puppy can't show very much as to how they feel and they seem to always want to play so it is difficult to monitor how they are feeling.
