I would definitely see if the vet can do a fecal on your puppy. After bringing my puppy home, he experienced the same type of symptoms that you are describing. (diarrhea, not eating or eating very little, etc) I took him to the vet, they did a fecal and drew some blood and sure enough, he had coccidea. They put him on antibiotics and a bland diet.
