Potty Training can take some time, so be patient. 12 weeks is still a baby. Keep his areas small, not too much free run (it's too scarey and over-whelming for them) and it will not enforce proper training methods. To be honest you've got a FULL YEAR on your hands of Ups and Downs. Right now is the critical time for learning and socialization, so invest in him now and you and he should do fine!

Barking and Crying in the middle of the night, again he's still a baby and is missing his Momma and litermates. Plus, he still has a small bladder, so remember that he probably can't hold it all night long. Your house and rules are new to him, it will take some time to adjust.

Food: Old Mother Hubbard, which is Wellness would be my choice from what you listed. The rest of your list either contains By-Products of some sort and/or Corn of some sort. By-Products are nasty and I wouldn't feed it to any of my dogs. Corn (in any form of text) is a cheap filler and often causes allergies in dogs.
