I've done the trip if not weekly then a few times a month back and forth and has not had any problems.
I remembered reading somewhere on NJ transit literature that they allow small pets in their carrier to be on the train/buses.
Duke has gotten startled a few times while sleeping in his bag and barked but no one seemed to mind.
