Duke had this problem until we got another dog. I've never taken him with me when I have gone on a "vacation", I have left him with my parents. He used to potty in on the floor whenever I left, as if it were a way of getting even with me for leaving him, and he would bark like crazy for a few minutes. After I brought Lucie home, he stopped all of the "bad" behavior. Whenever I leave he watches me, and doesn't make a sound when I get out the door and he hasn't pooped on the floor at all.
