Instead of letting your guy run free on one level, have you thought about using an xpen? It won't help with the separation anxiety but it is much better than a crate. Scooter did not bond with a crate, no matter what I tried, but he really like the xpen. I bought mine at Walmart for under $50 and with it, he has the run of my kitchen. The placement also helps him see out the backdoor so he can see me coming and going. It has helped him understand that I will come back and he can watch me as soon as I pull up. I also leave a few safe toys out for him so he can play while I am gone.

As far as the separation anxiety, maybe work with a trainer who can show you various ways to help him. Good luck!
