Breeders holding the registration papers until proof of s/n is a pretty common practice these days. If you have a contract stating that this was the agreement, then you should be well protected. You can't register the dog just by having the dam and sire's AKC numbers. I wouldn't view this as a red flag (yet). In many cases not being given the paperwork when you get the pup could mean trouble, but I wouldn't think that the breeder would specify the agreement in a contract if that were the case.
