Puppies have a different coat than adult yorkies and they can be a challenge to groom with the puppy mats they get. The flaking may be something as simple as not getting the shampoo completely rinsed out or as complex as a skin allergy. You could try an oatmeal based shampoo, that can help alleviate the dry flaky skin.
