This happened to me. I was told by the vet that an X-Ray should be done after she is at least 5 weeks along. So, I waited until she was 6 weeks (42 days) and the X-Ray showed no puppies. Well, I just knew she was pregnant, as she had all the signs. Anyway, sure enough, she delivered 4 puppies on day 58. I guess I should have waited until about day 55 or so, but I was going by what the vet had said.

After the fact, the vet said that sometimes the skeletons are "soft" and cannot be seen by X-Ray until they are almost ready to deliver. It would have been nice for him to tell me that in the beginning, as this was my first litter. Good luck to you!
