I would not be concerned if your pet puppy has a small open fontanel...the size is important and smaller then the diameter of a pencil rarely causes any concern...I had a 3 pounder live 14 yrs with hers..never a sick day in her life until the week before her death..and that was from her heart.
As to breeding stock, I would look for a solid skull.

Most vets realize now that the smaller toy breeds can have this and it is not a forecast of problems to come...a domed head, with bulging eyes and open fontanel is another story...best wishes
